{"id":54,"date":"2011-03-11T20:30:25","date_gmt":"2011-03-11T20:30:25","guid":{"rendered":"https:\/\/onemol.org.uk\/?page_id=54"},"modified":"2026-01-04T10:13:08","modified_gmt":"2026-01-04T10:13:08","slug":"summer-school","status":"publish","type":"page","link":"https:\/\/onemol.org.uk\/?page_id=54","title":{"rendered":"Summer Workshop"},"content":{"rendered":"<h3 class=\"dgreen\">Understanding Ion Channel Currents in Terms of Mechanisms<\/h3>\n<p><strong class=\"dgreen\"><em>Analysis and interpretation of single ion channel records and macroscopic currents using matrix methods.<\/em><\/strong><\/p>\n<p><a href=\"#photos\"><span class=\"smallprint\">Jump to course photos<\/span><\/a><\/p>\n<p><strong>The 2013 course ran from 8 &#8211; 12 July, 2013<\/strong>. <a href=\"#2013\">Course photo here.<\/a><\/p>\n<p><strong>This course ran from 2003 to 2013<\/strong>.\u00a0 A total of 133 students from many countries have done it.\u00a0 They ranged from graduate students to full professor.<\/p>\n<p>The mornings were devoted to talks.\u00a0 In the afternoons the attendees worked in their laptops using Mathcad to implement the equations that were presented in the talks and to get numerical results from them.\u00a0 The afternoon sessions were supervised by DC, Lucia Sivilotti, Remegijus Lape, Andrew Plested and Marco Beato. They also got a chance to try some of our own analysis programs.<\/p>\n<p>The aim of the school is to teach how to understand enough matrix algebra to understand the theoretical papers written by Colquhoun &amp; Hawkes, and others. These can all be <a href=\"https:\/\/onemol.org.uk\/?page_id=175\">downloaded here<\/a>.\u00a0<\/p>\n<h3><span style=\"color: #339966;\">The YouTube course<\/span><\/h3>\n<p>Now that the course no longer runs, DC has recorded the morning talks for YouTube.\u00a0 Eventually we&#8217;ll add the Powerpoints and the Mathcad worksheets too.<\/p>\n<p>Eleven talks have now been recorded and they are in a\u00a0 YouTube playlist, click on the picture.<\/p>\n<p><a title=\"Click for the playlist\" href=\"https:\/\/www.youtube.com\/playlist?list=PLi_lhwncPgfKAzIA2rCmTl6kxIpJihEYe\" target=\"_blank\" rel=\"noopener\"><img loading=\"lazy\" decoding=\"async\" class=\"alignleft\" src=\"https:\/\/onemol.org.uk\/playlist.png\" alt=\"playlist\" width=\"614\" height=\"344\" \/><\/a><\/p>\n<h3>\u00a0<\/h3>\n<h3><span style=\"color: #339966;\">Workshop Description<\/span><\/h3>\n<p>A workshop on analysis and interpretation of single ion channel records and<br \/>macroscopic currents using matrix methods.<\/p>\n<p><span style=\"color: #339966;\"><strong class=\"dgreen\"><em>Aim of the workshop<\/em><\/strong><\/span><\/p>\n<p>The aim of this workshop is to explain the theoretical background that is needed to interpret ion channel experiments in terms of physical receptor mechanisms.<br \/>In order to do this, in any case apart from the very simplest, it is essential to know some basic ideas about matrices, and the workshop explains that (see lecture 2 in the playlist).<\/p>\n<h3><span class=\"dgreen\" style=\"color: #339966;\"><strong>The syllabus<\/strong><\/span><\/h3>\n<p><strong>(a) Introductory section for those with no prior knowledge of matrix algebra<\/strong><\/p>\n<ol>\n<li><span style=\"color: initial;\">Definition of a matrix<\/span><\/li>\n<li>Addition, subtraction and multiplication of matrices. Commutation<\/li>\n<li>Matrices as a convenient notation for simultaneous equations and as a convenient way of multiplying and adding probabilities, illustrated by a simple Markov chain.<\/li>\n<li>Inversion of matrices, and definition of determinant.<\/li>\n<li>Partitioned matrices<\/li>\n<li>Characteristic polynomial of a matrix: eigenvalues and eigenvectors<\/li>\n<li>Differentiation of a matrix and exponential of a matrix.<\/li>\n<\/ol>\n<p><strong style=\"font-size: revert; color: initial;\">(b) Introductory section on statistics for those who need it<\/strong><\/p>\n<ol>\n<li>Continuous and discrete distributions<\/li>\n<li>Probability density functions (the other meaning of \u2018pdf\u2019) and cumulative distribution functions<\/li>\n<li>Rate constants, probabilities and derivation of simple exponential distribution<\/li>\n<li>Convolution: meaning, done explicitly, and by Laplace transform method.<\/li>\n<li>Description of macroscopic (\u2018whole-cell) currents in matrix notation: a single equation for any sort of experiment.<\/li>\n<li>A simple ion channel mechanism analysed without matrices.<\/li>\n<\/ol>\n<p><strong>(c) Single ion channel analysis<\/strong><\/p>\n<ol>\n<li>Distributions of open and shut times using matrices -comparison with the same simple case as done above without matrices.<\/li>\n<li>Division of single channel records into bursts and clusters of channel openings.<\/li>\n<li>Number of openings per burst: simple case, geometric distribution.<\/li>\n<li>Generalisation: sets of states and why matrices are useful; definition of <strong><em>Q<\/em><\/strong> matrix, and its partitioned forms.<\/li>\n<li>Generalisation of analysis of bursts of openings.<\/li>\n<li>What are the ubiquitous <strong><em>G<\/em><\/strong><sub>AB<\/sub> and <strong><em>G<\/em><\/strong><sub>AB<\/sub>(<em>t<\/em>) matrices?<\/li>\n<li>The distribution of the number of openings per burst: general form.<\/li>\n<li>The distribution of the open time, burst length and open time per burst; general forms.<\/li>\n<li>Equilibrium occupancies and macroscopic currents.<\/li>\n<li>The crucial role of entry probabilities: how to define the initial vectors for openings, <strong>$ \\varphi_o $<\/strong>, and for bursts, <strong>$ \\varphi_b $<\/strong><\/li>\n<li>How to calculate things like exp(<strong><em>Q<\/em><\/strong><sub>AA<\/sub><em>t<\/em>): eigenvalues, eigenvectors and the beautiful spectral expansion theorem.<\/li>\n<li>Correlations between open times and shut times (and the rank of a matrix). Bivariate and conditional distributions. Implications for connectivity of reaction schemes.<\/li>\n<li>Single channels after a jump.
